First, you need an SRL in the Philippines, if it is your main income. Second, you need to create a BIR form with this form. Once these are done, go ahead and pay taxes at the Income Tax Office-that is where freelancers are supposed to go. Freelancers have their own schedule for paying individual income tax per month on April 15th of every year-the same day when all corporate have to have theirs already submitted before the deadline of April 30th of each year. The IRS Forms that they will be using will be listed in the Mandsameta section which charges "monthly premium".

It is best to put aside an extra monthly amount for taxes that you will need at the end of the year. There are undoubtedly many freelancers who fret about what to do with their tax payments near year-end because they are still busy working, but the holiday season also means there has been a lot of work already done up until then. I recommend paying yourself first and putting aside 10 percent of your earnings every month -or around 25% for this time of year - just in case. If anything unforeseen happens, you will not have any issues with taxes and savings on the side!
